I'm having a large folder with a lot of sub-folders, credentials and sessions.
The structure is like:
What I want achive, is to link/shortcut the entire "System 2" to "<ConsultaltCompany>", so it will exist in both places, and preferable can be managed from both locations.
Alternative I need to have a HUGE setup of permissions to who have access to what in the top-folder "Operations".

There are few options available to achieve what you want but it is not possible to create a folder shortcut.
The first solution is to replicate the Operations folder structure under ConsultantCompany folder and create a shortcut for each entry.
The second solution is to create a repository that will contain the same folder structure and entries of the Operations folder. This method will increase the management load for those entries as you have to maintain two exact same structure.
The third option is to set proper permissions on the Operations folder. You mention that you have a huge permissions setup. What do you mean by huge? Are you using Roles to set the permissions on the Operations folder? Could you please send me a sample screen shot of the permissions that have been set on the folder?

I screenshot of a little of our structure.
All other under "Operations" beside "System 2" must not be accessible by the consultants.
New systems is being added to the list now and then - and it's not only admins, who are adding to that list, so permissions has to be inherit to new systems under "Operation".

So, according to the fact that other users can add entries in the System2 folder, I will recommend you to replicate the folder structure in another folder or repository that the consultant will have access to. So if someone add an entry under one of the three folders, they will have to create a shortcut in the same ConsultantCompany subfolder (Prod, QA or Sandbox) or a copy of the entry if the structure is located in another repository.

I'm sorry for the late reply.
When I mentioned to replicate the folder structure, it is recreating the same folder structure under a Consultant folder with shortcuts to the original entries like this sample.
In this vault, I have create the Consultants folder with a Host sub folder to get the same folder structure as the one under Operations. Then I have created shortcuts of the 3 entries of the Operations - Host folder. This way, I can set different access on Consultants folder to prevent them add, modify or delete entries and to prevent them seeing any other sublfoders.
