When logged into a machine through VNC and I use the arrow keys it then disables the rest of my keyboard input until I reconnect.

We've just completed a big overhaul of VNC/ARD sessions' keyboard input system.
I was able to reproduce your issue in the live version and can confirm that it is fixed internally.
A new release will be available soon and will include the new input system.
