Since the 11.9.1-update I notice a major issue; my connections.xml is overwritten by an empty version during the upgrade-process.
Also happened to me today with the 11.9.2-update.

To make sure that I understand properly, your XML data source became empty after an update of RDM?
If you go in File -> Data Sources and look at the path in the data source configuration, does it indicate the proper connections.xml?

Correct. When checking the file in Windows Explorer, the size was back to 1KB instead of it's normal/current 5KB.
When I put back the correct settings-file in that location and start RDM again, all is well.

When you mentioned that you put back the correct setting, do you mean that you change the path in File -> Data Sources to where your database is located?
Do you use the default path for your database or your databse is located in C:\Data as example?

I don NOT use the default path. The connections-file (xml) is overwritten in the path I chose (which happens to be in Dropbox, but is NOT a Dropbox-source; I solely save my settings-file in a custom path). When restoring the file, I take a previous copy and replace the cleaned out connections-file.
In other words: my connections.xml-file is overwritten by an empty version during upgrade.

Is it possible that RDM is not completely closed when you proceed with the update?

It just happens to be that update 11.9.3.0 is out and causes the same issue.
The flow of things:
I start RDM
RDM opens my last data source (which has a password set)
RDM prompts me for the password and at the same time notifies me of an available update
I click on Update (while leaving the password-window open, and can't even be closed while the download is progressing)
RDM downloads the update and closes itself to start the installer.
!!At this point my connections.xml is overwritten!! (just found that out by have Windows Explorer open on the file-path during all this)
Replaced the 'new' connections.xml with the 'last known good' (I made a copy on forehand)
I click through the installer (Typical, no desktop and quick launch shortcuts, no RDP-extension association)
RDM is launched at the end of the installer
Things are okay.
So it seems that when closing down RDM/starting the installer, the connections-file gets replaced.
This behaviour happens since version 11.9.0.0 or 11.9.1.0
I don't know about RDM not being closed down properly, but I've used this (offered) method for at least 9 months now, and have not seen this behaviour since the last updates.
Thank you for the steps. I think we will be able to reproduce it with all the details you gave. I think it's related to the fact that you have the password prompt opened when you click update. This is a bug for sure.

I've made a fix. I will release a new beta today. Will you be able to test it? Just backup your xml data source before to simplify the process if it fails.
