My company is updating to the recent patch today (5/16/2016) and finding most their sessions missing in the navigation pane.
I've reconnected the data source and cleared ALL local app data after I tried just deleting the *.lyt files.
I've reset the layout and ensured that I don't have any mistaken filters selected.
Why does the patch break things and does anyone have some suggestions on how to fix them and see all my data sources sessions once again..

Performing a CTRL+F5 to refresh the local cache should do the trick.

And if it does not is there a menu or button item that I can press to verify that the local cache is refreshed when I hit CTRL + F5?

You can also delete the local cache manually to recreate it.
Please follow the steps proposed in this help topic to delete it manually

Okay,
I followed the articles advice on going to File-> my data sources and hovering over the offline file path. (I did notice that rather than an offlin.db I had an offline.mcdf )
The path was pointed to the AppData folder that I had already tried manually deleting the contents beforehand. I went ahead and deleted it again to no avail.
On a separate box the RDM app is frozen on the 'Authentication in process' step of CTRL+F5. I've deleted and refreshed everything but usernames and the actual installations.

Turns out the server was on version 2.2.21 my admin has it updated to 3.2 at this point.
My error message has changed and may warrant a separate post now.

Some configurations need to be done on the server when you upgrade your DVLS from DVLS 2.2.21.0 to DLVS 3.0.0.0 or higher. This has been made in the remote session and now everything is working has expected.
