Sharepoint runs external but not embedded

I have setup a Sharepoint session that auto logs on and it works perfect when run external but as soon as I try to run embedded or undocked it gives me a 401 UNAUTHORIZED error and won't load, or it just seems to lock up. Any idea what might need to change when running embedded?

Which browser do you use in embedded mode?

Never thought of that, embeds fine with IE but not Firefox or Chrome. If you can think of anything I can try, otherwise we will just run them in IE.
