Auto run on startup requires special privs
I'm trying to determine how to change the option to 'Auto run at startup'. When I disable the option and click OK it throws the error:
Unable to set the automatic run at startup, you must do this manually or run this application as an administrator!
I do not anything locked down or any security settings enabled. How can change the application setting and tell it not to 'auto run at startup'?

This is a setting from the registry, could you delete it manually?
SOFTWARE\Microsoft\Windows\CurrentVersion\Run

I do not have anything defined for Remote Desktop Manager at the registry location you provided. The checkbox under File > Options > General tab > Startup/close options > Auto run at startup always remains checked and I cannot uncheck the option. However, I was able to right click > run as an administrator on Remote Desktop Manager and it then allow me to change the option in Remote Desktop Manager.

Exactly, RDM need the Admin right to write in the Registry. You can thank UAC and Microsoft.
