Are you having the same error messages with the database backup?
This often happens either when creating the .zip file or when trying to delete a previous backup. Can you verify if the Devolutions Server is correctly deleting the previous backups?
You could also use a tool like Resource Monitor to see which process is currently accessing the file.

If the file does not exist, this mean that this path is only a temporary location where the file is created and then moved to the path you configured in the Devolutions Server.
It probably means that the backup process tried moving the file before the zipping of the folder finished.

Unfortunately, we do not have much control on these error notifications. We would first need to verify which process is using the file and then see if we are able to replicate the issue internally. I tested the backup in my own test environment, but I was unable to replicate the issue.
Are you receiving the error message only when the backup is done on a schedule, or also when running it manually from the backup manager?
Are you backing up the Devolutions Server with any other process, like a snapshot of the VM?
To be 100% honest, taking a backup of the website is not really necessary. If any issue occurs with the Devolutions Server, we can always install a new Devolutions Server website very quickly with a backup of the database and a copy of the encryption keys (and its password). If you are already taking snapshot of the VM hosting the Devolutions Server website, then the backup manager is also not needed.

Thanks for your honest answer! Since I have already backed up the database using the Azure backup function and the application part is rather insignificant, I will skip backing up the website. I have exported the encryption keys.

You are welcome. The website folder would be useful if you modified the website config, but this is rarely the case except for troubleshooting.
